I would say start with the documentation at: http://www.mojoportal.com/creating-skins-from-artisteer-html-templates.aspx but if you have made it this far you probably already have.

I have only done a couple of skins from an Artisteer template, but a couple of things that jump out at me that may be affecting your skin and may help to fix it.

I believe you need to account for a 3 column design not just 2.

What I do otherwise is do a View Source in the browser on my mojoPortal page with the skin applied and kind of do a line by line comparison to make sure the div structures match what is in the Artisteer html file. This can help you figure out where the discrepancies may reside. Note that some of the Artisteer div markup is rendered by some of the mojoPortal controls (prefixed with portal: i.e. the portal:SiteMenu control) so not all of the Artisteer markup will reside in the layout.master file of your skin.

Like I said, I am kind of new to the skinning, but that is the process I have taken to this point to get skins to format correctly using an Artisteer template.

"Easily" is a matter of opinion. I would say if you have knowledge and experience in website design and css then it is not difficult. You can check out all of the documentation for Design and Skinning and make your decision from that.

Did you read the Creating skins from Artisteer html templates page? That is the page I used to learn how to do it.

Side note: With the trial version of Artisteer you will get water marks on your export's images, so you would have to purchase Artisteer to not have the watermarks on your final product.

I'm looking for specific instructions that would tell someone what to do with the files after you export them them from Artisteer...

After I modify the design in Artisteer, I export, publish to local/ftp, using template: HTML, then I get a file full of stuff that I have no idea what to do with or where to try to move it in order to see the design I was just working on
