I read that with the more recent versions of mojoportal, there has been updates to the CSS files. Looking at the skins Data/Sites/Skins I can see that there is no a nicely organised style.css file. However, all my skins in Data/Sites/1/skins haven not got this file, do I need to update these manually?

We don't touch the /Data/Sites/[SiteID]/skins during upgrades in case they have been customized.
The updated skins are in /Data/skins, you could copy them manually to site specific skin folders.
