asp.net apps in subfolders dont run

Hi,

I use:

portal latest version, WIn 2003, SQL server

My question is

if i install mojoPortal to the root (and it works fine)

but in sub folders i have couple of unrelated asp.net apps running they stop working and it gives various kinds of errors (mojoPortal dlls missing, compilation errors, etc.) so apparently it has something to do with mojo installed in the root. Otherwise these are running fine if I wipe out mojo from the root.

What should i do?
