IE 9 not displaying pages after upgrade to 2.3.9.4 MSSQL 4

We had one version behind the latest and followed the upgrade steps - backed everything up, etc... The upgrade showed successful.  However we are unable to view some pages that include global content - such as a left side menu list that isn't very big.  It all displayed fine before the upgrade.  We did CSS file comparing of any changes that would have caused it and are unable to find anything. Some pages the content drops to the bottom of the - where you have to scroll pretty far down and other pages - the content does not display at all, yet it is you can see it via the source code.

I've been beating on this for 2 days - so thought I'd throw out a bone here and see if I missed something silly.  We're using this our Intranet site.

Thanks in advance!
